Electrical Update

We have traced the problem back to a blown EMI bead on the Arduino, and replacing that has fixed our problems. We are still not sure if this was the initial cause of the issue, but since then we have had no additional problems and everything is running smoothly. We also suspect that the screw terminals on the board power might have shorted slightly and therefore given a lot of extra current to the Arduino temporarily, but this has not been proven.
